We would upload our program on the roborio and it would show the robot code but a warning would show up saying that there was no robot code.

How are you uploading the program to the roboRIO?

Kevin O'Conner to upload we go into eclipse, build the project, then run the project directly to the roboRIO.

I should have noticed this the first time. The way you are trying to run the program via Putty is invalid, you need to specify the library path. You can find the full command that is used to invoke the user program in the robotCommand file in C:\USERS\wpilib\java\current\ant
